It was hypothesized that cultivar mixtures may increase yields over a monoculture if disease pressure or nitrogen (N) availability is affected by the previous cover crop. The monoculture (1-cv) of the grower\u2019s preferred cultivar was compared with mixtures of it and other high-yielding cultivars in the region. Soil nitrogen, soil microbial biomass carbon (MBC), soil emissions of carbon dioxide (CO2) and nitrous oxide (N2O), crop nutrient uptake, biomass, fruit quality, intercepted photosynthetically active radiation (PAR), and disease symptoms were measured. The MCC reduced soil N leaching potential during winter and immobilized soil N early in the tomato season as suggested by higher soil MBC and CO2 emissions. Tomatoes had higher PAR, aboveground biomass, fruit yields, and harvest index in the winter fallow than in the winter MCC, likely due to higher N availability in the fallow plots after transplanting. All cultivar mixtures had fairly similar yield and shoot biomass within fallow and MCC, probably explained by the low genetic diversity among California modern tomato cultivars. However, at mid-season (75\u00a0days after planting (DAP)), the 3-cv mixture had higher shoot and fruit biomass, by 46% and 63%, than the monoculture in the MCC, indicating some plasticity under lower N availability. In the fallow treatment, soil CO2 emissions were lower in the 3-cv mixture than the monoculture at 77 and 100 DAP. Tomatoes in the 3-cv mixture were redder than the monoculture. The 3-cv mixture thus had some minor advantages compared with the monoculture, but overall, there was little evidence of higher ecosystem functions from mixtures vs. monoculture. Further research on mixtures of processing tomatoes may only be warranted for conditions of higher environmental stress than occur in California organic farms or if specific genotypic traits become available such as for disease resistance or improved nutrient uptake.", "keywords": ["Life Sciences", " general", "0106 biological sciences", "2. In silvoarable systems, trees are intercropped with arable crops, and in silvopastoral systems trees are combined with pasture for livestock. These systems may produce forage and timber as well as providing ecosystem services such as climate change mitigation. Carbon (C) is stored in the aboveground and belowground biomass of the trees, and the transfer of organic matter from the trees to the soil can increase soil organic carbon (SOC) stocks. Few studies have assessed the impact of agroforestry systems on carbon storage in soils in temperate climates, as most have been undertaken in tropical regions. This study assessed five silvoarable systems and one silvopastoral system in France. All sites had an agroforestry system with an adjacent, purely agricultural control plot. The land use management in the inter-rows in the agroforestry systems and in the control plots were identical. The age of the study sites ranged from 6 to 41 years after tree planting. Depending on the type of soil, the sampling depth ranged from 20 to 100 cm and SOC stocks were assessed using equivalent soil masses. The aboveground biomass of the trees was also measured at all sites. In the silvoarable systems, the mean organic carbon stock accumulation rate in the soil was 0.24 (0.09-0.46) Mg C ha(-1) yr(-1) at a depth of 30 cm and 0.65 (0.004-1.85) Mg C ha(-1) yr(-1) in the tree biomass. Increased SOC stocks were also found in deeper soil layers at two silvoarable sites. Young plantations stored additional SOC but mainly in the soil under the rows of trees, possibly as a result of the herbaceous vegetation growing in the rows. At the silvopastoral site, the SOC stock was significantly greater at a depth of 30-50 cm than in the control. Chlorophyll contents and gas exchanges were measured during the experiment; the heavy metal phytoextraction efficiency of canola and radish were also determined and the phytoextraction coefficient for each metal calculated. Data indicated that both species are moderately tolerant to heavy metals and that radish is more so than canola. These species showed relatively low phytoremediation potential of multicontaminated soils. Global trends and variability of energy and GHG balances were depicted and completed with a sensitivity analysis carried out for each methodological and data parameter, which allowed making recommendations on the carrying out of LCA in a policy-making or a biofuels comparison context. Methodological choices, and especially allocation rule, appeared as key elements for results variation with influences on balances up to 149%; system expansion approach was identified as the most relevant rule since it integrates the market potential and the environmental interest of by-products promotion, which was pointed out as a crucial point for biofuels sustainability. The influence of local specificity for cultivation data was evaluated up to 167%, which puts too large geographical coverage in question. Modelling uncertainties due to N2O emissions from soils showed influences from 17 to 46%, which represents a crucial challenge for research and for LCA results accuracy. Approximations evaluation pointed out the need to integrate agricultural machinery into the assessment. As vegetable cultivation is one of the most important agricultural land uses worldwide, a deeper understanding of NH3 volatilization is necessary in vegetable production systems. We therefore conducted a 3-year (2010-2012) field experiment to characterize NH3 volatilization and evaluate the effect of different N fertilizer treatments on this process during the growth period of Chinese cabbage. Ammonia volatilization rate, rainfall, soil water content, pH, and soil NH4(+) were measured during the growth period. The results showed that NH3 volatilization was significantly and positively correlated to topsoil pH and NH4(+) concentration. Climate factors and fertilization method also significantly affected NH3 volatilization. Specifically, organic fertilizer (OF) increased NH3 volatilization by 11.77%-18.46%, compared to conventional fertilizer (CF, urea), while organic-inorganic compound fertilizer (OIF) reduced NH3 volatilization by 8.82%-12.67% compared to CF. Furthermore, slow-release fertilizers had significantly positive effects on controlling NH3 volatilization, with a 60.73%-68.80% reduction for sulfur-coated urea (SCU), a 71.85%-78.97% reduction for biological Carbon Power\u00ae urea (BCU), and a 77.66%-83.12% reduction for bulk-blend controlled-release fertilizer (BBCRF) relative to CF. Although a number of studies have examined the potential value of biosolids as a soil conditioner and nutrient source, there has been only limited work on the impact of biosolid application on C sequestration in soils. The objective of this study was to examine the potential value of biosolids in C sequestration in soils. Two types of experiments were conducted to examine the effect of biosolid application on C sequestration. In the first laboratory incubation experiment, the rate of decomposition of a range of biosolid samples was compared with other organic amendments including composts and biochars. In the second field experiment, the effect of biosolids on the growth of two bioenergy crops, Brassica juncea (Indian mustard) and Helianthus annuus (sunflower) on a landfill site was examined in relation to biomass production and C sequestration. The rate of decomposition varied amongst the organic amendments, and followed: composts>biosolids>biochar. There was a hundred fold difference in the rate of decomposition between biochar and other organic amendments. The rate of decomposition of biosolids decreased with increasing iron (Fe) and aluminum (Al) contents of biosolids. Biosolid application increased the dry matter yield of both plant species (by 2-2.5 fold), thereby increasing the biomass C input to soils. The rate of net C sequestration resulting from biosolid application (Mg C ha(-1) yr(-1) Mg(-1) biosolids) was higher for mustard (0.103) than sunflower (0.087). Biosolid application is likely to result in a higher level of C sequestration when compared to other management strategies including fertilizer application and conservation tillage, which is attributed to increased microbial biomass, and Fe and Al oxide-induced immobilization of C.", "keywords": ["2. The residues studied were obtained by growing an oilseed rape crop at two levels of N fertilisation, 0 and 270 kg N ha\u22121. The study was carried out using two types of experiment: \ufb01eld plots and cylinders \ufb01lled with disturbed soil and inserted into the soil. The decomposition of the residues was followed using an approach involving the dynamics of both carbon and nitrogen, the parameters measured being the CO2 emitted from the soil, the soil mineral N content, the C present in soluble form or in the form of microbial biomass, and the C and N present in the form of plant residues. The two residues studied, of similar biochemical composition, and differing only in their N content, were rapidly mineralised: approximately 50% of the carbon in the residues was decomposed during the \ufb01rst two months following incorporation into the soil. The carbon mineralised in the form of CO2 was largely related to the C present in the residues, no relationship having been found with the C present in soluble form or in the form of microbial biomass. Calculation of net N mineralisation from the residues using a model of mineralisation and leaching has provided evidence of an immobilisation phase for soil mineral N, during the \ufb01rst steps of residues decomposition. Labelling the high-N residues with 15N has moreover enabled us to demonstrate the low availability of the organic N from this residue, 20.8% of the organic N being mineralised in the course of 18 months of experimentation. Eventually, only the highest-N content residue resulted in a mineral N surplus in the soil, equivalent to 9 kg N ha\u22121, by comparison with the control soil. Finally, this study has provided good evidence of the complementarity between the two experimental methods. The cylinders of disturbed soil gave a precise measurement of the decomposition of the residues, especially by means of monitoring soil respiration. Results showed that the P-acquisition strategy differed among crops. Compared with canola, wheat and barley had a higher specific root length and a greater root carboxylate release and they acquired as much P from sludge as from mineral P. By contrast, canola shoot P content was greater with sludge than with mineral P. This was attributed to a higher root-released acid phosphatase activity which promoted the mineralization of sludge-derived P-organic. In this study, nodulated alfalfa plants were exposed to drought conditions. The study determined the physiological, metabolic, and proteomic processes involved in photosynthetic inhibition in relation to the decrease in nitrogenase (N(ase)) activity. The deleterious effect of drought on alfalfa performance was targeted towards photosynthesis and N(ase) activity. At the leaf level, photosynthetic inhibition was mainly caused by the inhibition of Rubisco. The proteomic profile and physiological measurements revealed that the reduced carboxylation capacity of droughted plants was related to limitations in Rubisco protein content, activation state, and RuBP regeneration. Drought also decreased amino acid content such as asparagine, and glutamic acid, and Rubisco protein content indicating that N availability limitations were caused by N(ase) activity inhibition. In this context, drought induced the decrease in Rubisco binding protein content at the leaf level and proteases were up-regulated so as to degrade Rubisco protein. This degradation enabled the reallocation of the Rubisco-derived N to the synthesis of amino acids with osmoregulant capacity. Rubisco degradation under drought conditions was induced so as to remobilize Rubisco-derived N to compensate for the decrease in N associated with N(ase) inhibition. Metabolic analyses showed that droughted plants increased amino acid (proline, a major compound involved in osmotic regulation) and soluble sugar (D-pinitol) levels to contribute towards the decrease in osmotic potential (\u03a8(s)). At the nodule level, drought had an inhibitory effect on N(ase) activity. This decrease in N(ase) activity was not induced by substrate shortage, as reflected by an increase in total soluble sugars (TSS) in the nodules. Proline accumulation in the nodule could also be associated with an osmoregulatory response to drought and might function as a protective agent against ROS. In droughted nodules, the decrease in N(2) fixation was caused by an increase in oxygen resistance that was induced in the nodule. The results show that DMPP reduced NO3\uffe2\uff80\uff93N leaching fluxes by 44.9 to 59.9% and increased NH4\uffe2\uff80\uff93N leaching fluxes by 13.0 to 33.3% at two sites during rice and rape seasons compared with urea alone. Reductions in mineral\uffe2\uff80\uff90N leaching fluxes by DMPP in two seasons at the JX and YH sites were 9.5 and 14.3 kg N ha\uffe2\uff88\uff921, respectively, compared with UA treatment. The application of DMPP had no significant effects on NH3 volatilization loss fluxes at either site. The rice and rapeseed yields were 5.3 to 7.4% higher in UD plots than in UA plots at two sites. The genus Brassica includes important horticultural crops, which have been little studied in their interaction with endophytic fungi. Previously, four endophytic fungi were isolated from kale roots (Brassica oleracea var. acephala), with different benefits for their host, including plant growth promotion, cold tolerance, and induction of resistance to pathogens (Xanthomonas campestris) and pests (Mamestra brassicae). In the present work, the molecular and morphological identification of the four different isolates were carried out, describing them as the species Acrocalymma vagum, Setophoma terrestris, Fusarium oxysporum, and the new species Pyrenophora gallaeciana. In addition, using a representative crop of each Brassica U\uffe2\uff80\uff99s triangle species and various in vitro biochemical tests, the ability of these fungi to promote plant growth was described. In this sense, the four fungi used promoted the growth of B. rapa, B. napus, B. nigra, B. juncea, and B. carinata, possibly due to the production of auxins, siderophores, P solubilization or cellulase, xylanase or amylase activity. Finally, the differences in root colonization between the four endophytic fungi and two pathogens (Leptosphaeria maculans and Sclerotinia sclerotiorum) and the root glucosinolate profile were studied, at different times. The three management systems were evaluated in terms of crop production, weed control, and energy consumption on a 2 yr organic crop rotation of cauliflower (Brassica oleracea L. var botrytis) and eggplant (Solanum melongena L.). LM-AM produced an acceptable fresh marketable yield for both vegetable crops. Moreover, the weed dry biomass obtained in LM-AM-managed plots was lower compared to the LM-FL plots and ranged approximately from 200 to 300 kg ha\uffe2\uff88\uff921. Agroecological soil management based on biocontrol agents and natural compounds has had increased grower interest in order to reduce chemical residues in the produce and to adopt environmentally friendly farming methods. In this frame, we evaluate and validate soil biofumigation by the use of glucosinolate (GLS) compounds. Among them, sinigrin showed biocontrol activities against several pests and diseases via nematotoxic action. Among the Brassicaceae species rich in sinigrin, we chose Brassica macrocarpa Guss. (BM) because its leaves show 90% of all GLSs, and we could better estimate the action of this single GLS. Different dosages of BM leaf flour, containing 200 to 300, 350, 400, 450, and 650 \uffce\uffbcmol m\uffe2\uff88\uff922 of sinigrin, were inserted into soil already infected by Meloidogyne spp. for evaluating their effects on tomatoes grown in cold greenhouses in comparison to absolute control (CTRL) and to the chemical one, Vydate 5G\uffc2\uffae (CCTRL). The root disease index, caused by nematode attack, was the highest in CTRL, and a reduction of about 50% was observed with the 300 to 650 \uffce\uffbcmol m\uffe2\uff88\uff922 sinigrin dosage. The CCTRL showed twofold marketable yield increase, and a fourfold increase was found in 650 \uffce\uffbcmol m\uffe2\uff88\uff922 of sinigrin dosage, in comparison to the CTRL. Biofumigant applications improved tomato plant growth and development, and fruit quality, significantly for dry matter and soluble sugars (\uffc2\uffb0Brix). Genome-based studies allow the prediction of the underlying mechanisms using genome mining tools and the analysis of the genes unique for a strain by implementing comparative genomics. Here, we provide the genome sequence of the strain Pseudomonas brassicacearum 3Re2-7, formerly known as P. trivialis and P. reactans, elucidate its revised taxonomic classification, experimentally verify the gene predictions by transcriptome sequencing, describe its genetic biocontrol potential and contextualize it to other known Pseudomonas biocontrol agents. The P. brassicacearum 3Re2-7 genome comprises a circular chromosome with a size of 6,738,544 bp and a GC-content of 60.83%. 6267 genes were annotated, of which 6113 were shown to be transcribed in rich medium and/or in the presence of Rhizoctonia solani. Genome mining identified genes related to biocontrol traits such as secondary metabolite and siderophore biosynthesis, plant growth promotion, inorganic phosphate solubilization, biosynthesis of lipo- and exopolysaccharides, exoproteases, volatiles and detoxification. Core genome analysis revealed, that the 3Re2-7 genome exhibits a high collinearity with the representative genome for the species, P. brassicacearum subsp. brassicacearum NFM421. Comparative genomics allowed the identification of 105 specific genes and revealed gene clusters that might encode specialized biocontrol mechanisms of strain 3Re2-7. Moreover, we captured the transcriptome of P. brassicacearum 3Re2-7, confirming the transcription of the predicted biocontrol-related genes. The gene clusters coding for 2,4-diacetylphloroglucinol (phlABCDEFGH) and hydrogen cyanide (hcnABC) were shown to be highly transcribed. Further genes predicted to encode putative alginate production enzymes, a pyrroloquinoline quinone precursor peptide PqqA and a matrixin family metalloprotease were also found to be highly transcribed. Four different fertilization treatments were designed: (i) inorganic fertilizers applied at a rate to cover the nutritional demands of the crop (F100); (ii) 50% of the rate of inorganic fertilizers added in F100 (F50); (iii) F50 + the application of a formulation of various bacteria (BA); and (iv) F50 + the application of a formulation of bacteria and non-mycorrhizal fungi (BA + FU). The results showed that reduced fertilization and the addition of both biofertilizer products had no significant effect on soil nutrients, microbial population, microbial activity, or yield when compared to conventional inorganic fertilization. Thus, microbial inoculants were ineffective in enhancing soil microbial abundance and activity, and there were no changes in GHG emissions or crop yields. A total of 28 polyphenolic compounds were identified by LC/MS and quantitated by HPLC/DAD analysis. Kaempferol and quercetin derivatives were the most abundant phenolics compared to hydroxycinnamoyl gentiobiosides. In the ten populations, phenolics ranged from 163.9 to 533.9 mg/100 g dry weight (d.w.), ascorbic acid from 7.6 to 375.8 mg/100 g d.w., and total biothiols from 0.59 to 5.13 mg/100 g d.w. The different classes of phytochemicals were separated using solid-phase extraction at increasing methanol concentrations, and the antioxidant power of fractionated extracts was evaluated. The objective of this study was to examine how P-acquisition strategies of three main crops are affected by the application of sewage sludges, compared with a mineral P fertilizer. We carried out a 3-months greenhouse pot experiment and compared the response of P-acquisition traits among wheat, barley and canola in a soil amended with three sludges or a mineral P fertilizer. Results showed that the P-acquisition strategy differed among crops. Compared with canola, wheat and barley had a higher specific root length and a greater root carboxylate release and they acquired as much P from sludge as from mineral P. By contrast, canola shoot P content was greater with sludge than with mineral P. This was attributed to a higher root-released acid phosphatase activity which promoted the mineralization of sludge-derived P-organic. Four different fertilization treatments were designed: (i) inorganic fertilizers applied at a rate to cover the nutritional demands of the crop (F100); (ii) 50% of the rate of inorganic fertilizers added in F100 (F50); (iii) F50 + the application of a formulation of various bacteria (BA); and (iv) F50 + the application of a formulation of bacteria and non-mycorrhizal fungi (BA + FU). The results showed that reduced fertilization and the addition of both biofertilizer products had no significant effect on soil nutrients, microbial population, microbial activity, or yield when compared to conventional inorganic fertilization. Thus, microbial inoculants were ineffective in enhancing soil microbial abundance and activity, and there were no changes in GHG emissions or crop yields. Nonetheless, crop yield was positively related to total soil N, microbial activity, and CO2 emissions, confirming the positive effect of soil biodiversity on production. Genome-based studies allow the prediction of the underlying mechanisms using genome mining tools and the analysis of the genes unique for a strain by implementing comparative genomics. Here, we provide the genome sequence of the strain Pseudomonas brassicacearum 3Re2-7, formerly known as P. trivialis and P. reactans, elucidate its revised taxonomic classification, experimentally verify the gene predictions by transcriptome sequencing, describe its genetic biocontrol potential and contextualize it to other known Pseudomonas biocontrol agents. The P. brassicacearum 3Re2-7 genome comprises a circular chromosome with a size of 6,738,544 bp and a GC-content of 60.83%. 6267 genes were annotated, of which 6113 were shown to be transcribed in rich medium and/or in the presence of Rhizoctonia solani. Genome mining identified genes related to biocontrol traits such as secondary metabolite and siderophore biosynthesis, plant growth promotion, inorganic phosphate solubilization, biosynthesis of lipo- and exopolysaccharides, exoproteases, volatiles and detoxification. Core genome analysis revealed, that the 3Re2-7 genome exhibits a high collinearity with the representative genome for the species, P. brassicacearum subsp. brassicacearum NFM421. Comparative genomics allowed the identification of 105 specific genes and revealed gene clusters that might encode specialized biocontrol mechanisms of strain 3Re2-7. Moreover, we captured the transcriptome of P. brassicacearum 3Re2-7, confirming the transcription of the predicted biocontrol-related genes. The gene clusters coding for 2,4-diacetylphloroglucinol (phlABCDEFGH) and hydrogen cyanide (hcnABC) were shown to be highly transcribed. Further genes predicted to encode putative alginate production enzymes, a pyrroloquinoline quinone precursor peptide PqqA and a matrixin family metalloprotease were also found to be highly transcribed. Using N-terminomics, we validate the N-terminal cleavage site of representative PROSCOOPs. The cleavage sites are determined by conserved motifs upstream of the minimal SCOOP bioactive epitope. We identified subtilases necessary and sufficient to process PROSCOOP peptides at conserved cleavage motifs. Mutation of these subtilases, or their recognition motifs, suppressed PROSCOOP cleavage and associated overexpression phenotypes. Furthermore, we show that higher-order mutants of these subtilases show phenotypes reminiscent of mik2 null mutant plants, consistent with impaired PROSCOOP biogenesis, and demonstrating biological relevance of SCOOP perception by MIK2. The objective of this study was to examine how P-acquisition strategies of three main crops are affected by the application of sewage sludges, compared with a mineral P fertilizer. We carried out a 3-months greenhouse pot experiment and compared the response of P-acquisition traits among wheat, barley and canola in a soil amended with three sludges or a mineral P fertilizer. Results showed that the P-acquisition strategy differed among crops. Compared with canola, wheat and barley had a higher specific root length and a greater root carboxylate release and they acquired as much P from sludge as from mineral P. By contrast, canola shoot P content was greater with sludge than with mineral P. This was attributed to a higher root-released acid phosphatase activity which promoted the mineralization of sludge-derived P-organic. This study aimed to assess the effect of the nitrogen fertilizers (ammonium nitrate (AN), ammonium sulfate (AS), and urea (UR)), organic acids (oxalic (OA) and malic (MA) acids), and their combined addition to sediment on enhancing the bioavailability and phytoremediation efficiency of heavy metals. The sediment dredged from Begej Canal (Serbia) had high levels of Cr, Cd, Cu, and Pb and was used in pot experiments to cultivate energy crop rapeseed (Brassica napus), which is known for its tolerance to heavy metals. The highest accumulation and translocation of Cu, Cd, and Pb were observed in the treatment with AN at a dose of 150 mg N/kg (AN150), in which shoot biomass was also the highest. The application of OA and MA increased heavy metal uptake but resulted in the lowest biomass production.
