Atmospheric iron (Fe) deposition to the open ocean affects net primary productivity, nitrogen fixation, and carbon uptake. We investigate changes in soluble Fe (SFe) deposition from the pre\uffe2\uff80\uff90industrial period to the late 21st century using the EC\uffe2\uff80\uff90Earth3\uffe2\uff80\uff90Iron Earth System model. EC\uffe2\uff80\uff90Earth3\uffe2\uff80\uff90Iron considers various sources of Fe, including dust, fossil fuel combustion, and biomass burning, and features comprehensive atmospheric chemistry, representing atmospheric oxalate, sulfate, and Fe cycles. We show that anthropogenic activity has changed the magnitude and spatial distribution of SFe deposition by increasing combustion Fe emissions and atmospheric acidity and oxalate levels. We report that SFe deposition has doubled since the early industrial era, using the Coupled Model Intercomparison Project Phase 6 emission inventory. We highlight acidity as the main solubilization pathway for dust\uffe2\uff80\uff90Fe and oxalate\uffe2\uff80\uff90promoted processing for the solubilization of combustion\uffe2\uff80\uff90Fe. We project a global SFe deposition increase of 40% by the late 21st century relative to present day under Shared Socioeconomic Pathway (SSP) 3\uffe2\uff80\uff937.0, which assumes weak climate change mitigation policies. Conversely, SSPs with stronger mitigation pathways (1\uffe2\uff80\uff932.6 and 2\uffe2\uff80\uff934.5) result in 35% and 10% global decreases, respectively. Despite these differences, SFe deposition increases over the equatorial Pacific and decreases in the Southern Ocean (SO) for all SSPs. We further observe that deposition over the equatorial Pacific and SO are highly sensitive to future changes in dust emissions from Australia and South America, as well as from North Africa. Future studies should focus on the potential impact of climate\uffe2\uff80\uff90 and human\uffe2\uff80\uff90induced changes in dust and wildfires combined.Lactic acid bacteria (LAB) are fundamental in the production of fermented foods and several strains are regarded as probiotics. Large quantities of live LAB are consumed within fermented foods, but it is not yet known to what extent the LAB we ingest become members of the gut microbiome. By analysis of 9445 metagenomes from human samples, we demonstrate that the prevalence and abundance of LAB species in stool samples is generally low and linked to age, lifestyle, and geography, with Streptococcus thermophilus and Lactococcus lactis being most prevalent. Moreover, we identify genome-based differences between food and gut microbes by considering 666 metagenome-assembled genomes (MAGs) newly reconstructed from fermented food microbiomes along with 154,723 human MAGs and 193,078 reference genomes. Our large-scale genome-wide analysis demonstrates that closely related LAB strains occur in both food and gut environments and provides unprecedented evidence that fermented foods can be indeed regarded as a possible source of LAB for the gut microbiome.

We describe a flexible workflow to generate and annotate high-quality, full-length 16S rDNA amplicons. We evaluated it for two applications, namely, (i) identification of bacterial isolates and (ii) species-level profiling of microbial communities. We assessed the identification of single bacterial isolates by sequencing, using a set of barcoded full-length 16S rRNA gene primer pairs (pair A), on 47 isolates encompassing multiple genera and compared those results with matrix-assisted laser desorption ionization-time of flight mass spectrometry (MALDI-TOF MS)-based identification. Species-level community profiling was tested with two sets of barcoded full-length 16S primer pairs (A and B) and compared to the results obtained with shotgun Illumina sequencing using 27 stool samples. We developed a Nextflow pipeline to retain high-quality reads and taxonomically annotate them. We found high agreement between our workflow and MALDI-TOF data for isolate identification (positive predictive value = 0.90, Cram\uffc3\uffa9r\uffe2\uff80\uff99s V = 0.857, and Theil\uffe2\uff80\uff99s U = 0.316). For species-level community profiling, we found strong correlations ( r s > 0.6) of alpha diversity indices between the two primer sets and Illumina sequencing. At the community level, we found significant but small differences when comparing sequencing techniques. Finally, we found a moderate to strong correlation when comparing the relative abundances of individual species (average r s = 0.6 and 0.533 for primers A and B). Despite identified shortcomings, the proposed workflow enabled accurate identification of single bacterial isolates and prominent features in microbial communities, making it a worthwhile alternative to MALDI-TOF MS and Illumina sequencing.
IMPORTANCEA quick, robust, simple, and cost-effective method to identify bacterial isolates and communities in each sample is indispensable in the fields of microbiology and infection biology. Recent technological advances in Oxford Nanopore Technologies sequencing make this technique an attractive option considering the adaptability, portability, and cost-effectiveness of the platform, even with small sequencing batches. Here, we validated a flexible workflow to identify bacterial isolates and characterize bacterial communities using the Oxford Nanopore Technologies sequencing platform combined with the most recent v14 chemistry kits. For bacterial isolates, we compared our nanopore-based approach to matrix-assisted laser desorption ionization-time of flight mass spectrometry-based identification. For species-level profiling of complex bacterial communities, we compared our nanopore-based approach to Illumina shotgun sequencing. For reproducibility purposes, we wrapped the code used to process the sequencing data into a ready-to-use and self-contained Nextflow pipeline.

MethodsHere, we assessed the association between white blood cell profile (lymphocytes, basophils, eosinophils, neutrophils, monocytes and total white blood cells) as markers of chronic inflammation, habitual diet and gut microbiome composition (determined by sequencing of the 16S RNA) in 986 healthy individuals from the PREDICT-1 nutritional intervention study. We then investigated whether the gut microbiome mediates part of the benefits of vegetable intake on lymphocyte counts.
ResultsHigher levels of white blood cells, lymphocytes and basophils were all significantly correlated with lower habitual intake of vegetables, with vegetable intake explaining between 3.59 and 6.58% of variation in white blood cells after adjusting for covariates and multiple testing using false discovery rate (q\uffe2\uff80\uff89<\uffe2\uff80\uff890.1). No such association was seen with fruit intake. A mediation analysis found that 20.00% of the effect of vegetable intake on lymphocyte counts was mediated by one bacterial genus, Collinsella, known to increase with the intake of processed foods and previously associated with fatty liver disease. We further correlated white blood cells to other inflammatory markers including IL6 and GlycA, fasting and post-prandial glucose levels and found a significant relationship between inflammation and diet.
ConclusionA habitual diet high in vegetables, but not fruits, is linked to a lower inflammatory profile for white blood cells, and a fifth of the effect is mediated by the genus Collinsella.

Available high-resolution (HR) catalogs raise the expectation that their abundance of small earthquakes will help better characterize the fundamental scaling laws of statistical seismology. Here, we investigate whether the ubiquitous exponential-like scaling relation for magnitudes (Gutenberg\uffe2\uff80\uff93Richter [GR], or its tapered version) can be straightforwardly extrapolated to the magnitude\uffe2\uff80\uff93frequency distribution (MFD) of HR catalogs. For several HR catalogs such as of the 2019 Ridgecrest sequence, the 2009 L\uffe2\uff80\uff99Aquila sequence, the 1992 Landers sequence, and entire southern California, we determine if the MFD agrees with an exponential-like distribution using a statistical goodness-of-fit test. We find that HR catalogs usually do not preserve the exponential-like MFD toward low magnitudes and depart from it. Surprisingly, HR catalogs that are based on advanced detection methods depart from an exponential-like MFD at a similar magnitude level as network-based HR catalogs. These departures are mostly due to an improper mixing of different magnitude types, spatiotemporal inhomogeneous completeness, or biased data recording or processing. Remarkably, common-practice methods to find the completeness magnitude do not recognize these departures and lead to severe bias in the b-value estimation. We conclude that extrapolating the exponential-like GR relation to lower magnitudes cannot be taken for granted, and that HR catalogs pose subtle new challenges and lurking pitfalls that may hamper their proper use. The simplest solution to preserve the exponential-like distribution toward low magnitudes may be to estimate a moment magnitude for each earthquake.

In this study, 10 candidate probiotic strains were subjected to in vitro assays, small-scale growth trials, and behavioral analysis with juvenile Arctic char to examine the impact of probiotic supplementation on fish growth, behavior and the gut microbiome. Most strains showed high tolerance to gastric juice and fish bile acid, as well as high auto-aggregation activity, which are important probiotic characteristics. However, they neither markedly altered the core gut microbiome, which was dominated by three bacterial species, nor detectably colonized the gut environment after the 4-week probiotic treatment. Despite a lack of long-term colonization, the presence of the bacterial strains showed either beneficial or detrimental effects on the host through growth rate enhancement or reduction, as well as changes in fish motility under confinement. This study offers insights into the effect of bacterial strains on a salmonid host and highlights three strains, Carnobacterium divergens V41, Pediococcus acidilactici ASG16, and Lactiplantibacillus plantarum ISCAR-07436, for future research into growth promotion of salmonid fish through probiotic supplementation.

nitrogen fixation, and carbon uptake. We investigate changes in soluble Fe (SFe) deposition from the pre\uffe2\uff80\uff90industrial period to the late 21st century using the EC\uffe2\uff80\uff90Earth3\uffe2\uff80\uff90Iron Earth System model. EC\uffe2\uff80\uff90Earth3\uffe2\uff80\uff90Iron considers various sources of Fe, including dust, fossil fuel combustion, and biomass burning, and features comprehensive atmospheric chemistry, representing atmospheric oxalate, sulfate, and Fe cycles. We show that anthropogenic activity has changed the magnitude and spatial distribution of SFe deposition by increasing combustion Fe emissions and atmospheric acidity and oxalate levels. We report that SFe deposition has doubled since the early industrial era, using the Coupled Model Intercomparison Project Phase 6 emission inventory. We highlight acidity as the main solubilization pathway for dust\uffe2\uff80\uff90Fe and oxalate\uffe2\uff80\uff90promoted processing for the solubilization of combustion\uffe2\uff80\uff90Fe. We project a global SFe deposition increase of 40% by the late 21st century relative to present day under Shared Socioeconomic Pathway (SSP) 3\uffe2\uff80\uff937.0, which assumes weak climate change mitigation policies. Conversely, SSPs with stronger mitigation pathways (1\uffe2\uff80\uff932.6 and 2\uffe2\uff80\uff934.5) result in 35% and 10% global decreases, respectively. Despite these differences, SFe deposition increases over the equatorial Pacific and decreases in the Southern Ocean (SO) for all SSPs. We further observe that deposition over the equatorial Pacific and SO are highly sensitive to future changes in dust emissions from Australia and South America, as well as from North Africa. Future studies should focus on the potential impact of climate\uffe2\uff80\uff90 and human\uffe2\uff80\uff90induced changes in dust and wildfires combined. Due to recent improvements, Nanopore sequencing has become a promising method for experiments relying on amplicon sequencing. We describe a flexible workflow to generate and annotate high-quality, full-length 16S rDNA amplicons. We evaluated it for two applications, namely, (i) identification of bacterial isolates and (ii) species-level profiling of microbial communities. We assessed the identification of single bacterial isolates by sequencing, using a set of barcoded full-length 16S rRNA gene primer pairs (pair A), on 47 isolates encompassing multiple genera and compared those results with matrix-assisted laser desorption ionization-time of flight mass spectrometry (MALDI-TOF MS)-based identification. Species-level community profiling was tested with two sets of barcoded full-length 16S primer pairs (A and B) and compared to the results obtained with shotgun Illumina sequencing using 27 stool samples. We developed a Nextflow pipeline to retain high-quality reads and taxonomically annotate them. We found high agreement between our workflow and MALDI-TOF data for isolate identification (positive predictive value = 0.90, Cram\uffc3\uffa9r\uffe2\uff80\uff99s V = 0.857, and Theil\uffe2\uff80\uff99s U = 0.316). For species-level community profiling, we found strong correlations ( r s > 0.6) of alpha diversity indices between the two primer sets and Illumina sequencing. At the community level, we found significant but small differences when comparing sequencing techniques. Finally, we found a moderate to strong correlation when comparing the relative abundances of individual species (average r s = 0.6 and 0.533 for primers A and B). Despite identified shortcomings, the proposed workflow enabled accurate identification of single bacterial isolates and prominent features in microbial communities, making it a worthwhile alternative to MALDI-TOF MS and Illumina sequencing.
IMPORTANCEA quick, robust, simple, and cost-effective method to identify bacterial isolates and communities in each sample is indispensable in the fields of microbiology and infection biology. Recent technological advances in Oxford Nanopore Technologies sequencing make this technique an attractive option considering the adaptability, portability, and cost-effectiveness of the platform, even with small sequencing batches. Here, we validated a flexible workflow to identify bacterial isolates and characterize bacterial communities using the Oxford Nanopore Technologies sequencing platform combined with the most recent v14 chemistry kits. For bacterial isolates, we compared our nanopore-based approach to matrix-assisted laser desorption ionization-time of flight mass spectrometry-based identification. For species-level profiling of complex bacterial communities, we compared our nanopore-based approach to Illumina shotgun sequencing. For reproducibility purposes, we wrapped the code used to process the sequencing data into a ready-to-use and self-contained Nextflow pipeline.
